CLI Init Command Migration to Native Hooks - Complete

Summary

Successfully updated the CLI init command to generate agent markdown files with AQE hooks (Agentic QE native hooks) instead of Claude Flow hooks. All templates now use the zero-dependency coordination protocol documented in docs/AQE-HOOKS-GUIDE.md.

Updated coordination storage methods:

• storeStatusCheck() - Now uses native coordination (no-op)
• storeScalingOperation() - Stores to .agentic-qe/data/scaling-latest.json
• storeDeploymentOperation() - Stores to .agentic-qe/data/deployment-latest.json
• storeDestructionOperation() - Stores to .agentic-qe/data/destruction-record.json
• storeHealthCheck() - Stores to .agentic-qe/reports/health-check-*.json

Removed executeCoordinationScript() method - No longer needed for external coordination
