#1668: Ruby `include`/`extend`/`prepend <Const>` in a class/module body now emits
a `mixes_in` edge to the module. The mixin is captured during the node walk and
resolved cross-file by resolve_ruby_member_calls (single-owner guard, reusing
the #1640 module nodes as targets). The shared call pass skips these markers so
they are not mislabeled as `calls`. `extend self` and non-constant args are
skipped; ambiguous/undefined modules produce no edge. Rails concern composition
is now visible to affected/explain.
#1669: affected <Class> seeds the reverse walk with the root's own member nodes
(one method/contains hop) so callers that bind at method granularity (e.g.
Service.call -> the def self.call node, #1634) are reachable from the class.
method/contains stay out of the general relation-filtered walk (no forward
noise), and the seeded member nodes are not reported as hits.
Full suite: 2924 passed, 3 skipped. Verified end-to-end (Rails-shaped repros)
plus edge cases: extend self / undefined / ambiguous mixins emit nothing, mixins
are not emitted as calls, member methods aren't reported, class-level callers
still resolve, and one-hop seeding does not pull in downstream classes' methods.

Wrap unguarded json.loads() in build_merge(), load_graph(), and
_read_json_file() so corrupted graph.json files produce an actionable
RuntimeError instead of an unhelpful JSONDecodeError traceback.

`graphify affected` (blast radius) was blind to a function passed BY NAME as
a call argument — `executor.submit(fn)`, `Thread(target=fn)`, `map(fn, xs)`,
callbacks — so those callers were silently dropped from the affected set (an
under-counting blast radius reads complete while missing exactly where
regressions hide). Capture them as a distinct `indirect_call` relation
(INFERRED, context "argument"), kept separate from `calls` so strict
call-graph queries stay precise, and add it to DEFAULT_AFFECTED_RELATIONS.
Hardened over the original PR against the name-collision false edge (the
Doxygen #3748 trap): emit only when the argument identifier resolves to a
callable definition AND is not shadowed by a parameter or local binding in
the enclosing function. So `def via(pool, handler): pool.submit(handler)`
(handler is the param, not the module function) and `process(config)` where
`config` is local data emit no edge, while a genuine module function passed
by name still resolves. Dedup-safe against existing direct `calls` edges.
Python only; dict-literal / getattr-by-string / decorator dispatch deferred.

A path query like `explain "app/api/route.ts"` tokenized to terms that matched no
node, so explain/affected returned "No node matching". Source-file paths are now
part of the search index and matched exactly (serve._find_node gains a leading
source-exact tier; affected.resolve_seed gains a source-file match). When several
nodes share a source_file (e.g. a file-level node plus a function node), the lookup
prefers the file-level node — the L1 node whose label basename matches the queried
filename, falling back to the unique L1 or unique basename match, else None.
Ported from PR #1503 by @behavio1. Maintainer fixes on top: aligned trailing-
separator handling between resolve_seed and _find_node (affected previously
returned None for a trailing-slash path that explain resolved), corrected the
stale "three-tier" _find_node docstring, and added regression tests for the
trailing-slash parity and the ambiguous-no-file-node -> None case.

Callable nodes are labeled with a trailing "()" (e.g. classifyProperty()),
so a bare-name query like "classifyProperty" falls through the exact-label
pass and then ties with any prefix sibling (classifyPropertySafe()) in the
contains pass, returning "No unique node match" even though exactly one
callable with that name exists.
Add a bare-name pass between exact-label and exact-source matching that
compares query and label with the trailing "()" stripped from each. Bare
queries now resolve decorated labels and vice versa; genuine duplicates
still return None.

#1174: affected.py load_graph now forces directed=True before
node_link_graph, matching the identical fix in serve.py and __main__.py.
Undirected graphs (directed:false in graph.json) were causing in_edges
to fall back to a direction-blind scan, missing true callers and
reporting false positives. Regression test added.
#1173: post-commit and post-checkout hook bodies now read
graphify-out/.graphify_root before calling _rebuild_code, falling back
to Path('.') if absent. A scoped build (graphify src/) no longer gets
silently expanded to the full repo on the next commit. Tests added.
#1172: Step 9 cleanup split into rm -f for fixed files and
find -maxdepth 1 -delete for the chunk glob. Under fish/zsh an
unmatched glob aborts the entire rm -f line, leaving temp files on disk.
Fixed in the three skillgen source fragments and regenerated.
#1163: detect_incremental type guard on stored mtime — if the manifest
contains a dict-valued mtime (schema drift from older versions), coerce
to None rather than propagating a non-numeric into comparisons.
Regression test added.
