Case 1 — `extract <corpus> --out <dir>`: the graph went to <dir> (cache_root is
already passed to the AST extractor), but detect()'s word-count/stat-index cache
uses the scan root, so a stray graphify-out/cache/ was created inside the corpus
(and left behind even when the run aborted at the no-LLM-key gate). Thread an
optional cache_root through detect() -> cached_word_count() -> _ensure_stat_index()
and pass out_root from the extract CLI, so the stat index lives under --out. Entry
keys are absolute paths, so relocating the index file is safe.
Case 2 — `cluster-only --graph <elsewhere>/graphify-out/graph.json`: outputs
(GRAPH_REPORT.md, re-clustered graph.json, labels, analysis, html) were written to
the CWD's graphify-out/, ignoring where --graph lives. They now write beside the
input graph when it sits in a graphify-out/ dir (another project/tenant's output),
while still falling back to the CWD for an arbitrary archived backup/graph.json —
the restore-into-place workflow #934 pins.
Regression tests for both cases; #934 still passes.

Both Pascal extractors resolved every call via a single file-wide
{method_name: node_id} dict, so two unrelated classes declaring a same-named
method (property accessors, generated COM/TLB wrapper classes) collapsed onto
whichever declaration was inserted last, producing wrong cross-class `calls`
edges. Resolution is now scoped: own class -> ancestor chain (inherits) ->
file-level free function -> unambiguous file-wide match; ambiguous at every
level emits no edge rather than guessing (same god-node guard as the Ruby
resolver).
Adds graphify/pascal_resolution.py, a corpus-wide post-extraction resolver
(registered via resolver_registry) that walks the inherits chain across file
boundaries, so a call from a manual descendant to a method it inherits from a
base class in a separate unit (the generated-base/manual-descendant split)
resolves. Also stops both extractors from emitting a duplicate base-class stub
carrying the referencing file's source_file, which collided with the real node
under cross-file id disambiguation. cache.py gives the new raw_calls bucket the
same portable-path treatment as nodes/edges so it round-trips.
Re-applied to the post-#1737 module layout (extractor hunks land in
graphify/extractors/pascal.py; registration stays in extract.py). Added one
adaptation the original PR predated: the cross-file resolver's god-node guard
now counts DISTINCT method nids, because the tree-sitter extractor emits a
method edge for both the interface declaration and the implementation, so the
same method_nid arrives twice -- without deduping, every inherited call looked
ambiguous and resolved to nothing.

Semantic extraction only wrote to the cache once, at the very end of the
run (save_semantic_cache in __main__ after extract_corpus_parallel returns).
A run interrupted partway — a crash, a kill, or a claude-cli/API run that
exits when it hits a rate limit — therefore lost every completed chunk and
restarted from scratch. On a large corpus with a slow local backend this can
throw away many hours of work.
Persist each chunk's results to the semantic cache as soon as it completes,
in both the serial and threaded paths of extract_corpus_parallel. Add a
merge_existing option to save_semantic_cache so a file split into slices
across several chunks accumulates its slices instead of the later chunk
overwriting the earlier one. The checkpoint is best-effort (a cache write
error never aborts extraction) and can be disabled with
GRAPHIFY_NO_INCREMENTAL_CACHE. Default behaviour of save_semantic_cache is
unchanged (merge_existing defaults to False).
#1649: detect_incremental tracks the converted markdown sidecar, and
convert_office_file early-returned whenever the sidecar existed — so a .docx/
.xlsx edited after its first conversion never updated its sidecar and was
reported "unchanged" forever, freezing the graph. It now re-converts when the
source is newer than the sidecar (bumping the sidecar so the hash check catches
it); an unchanged source still skips the rewrite (#1226).
#1655: _md5_file/save_manifest/count_words used plain open()/stat(), which the
Windows file APIs reject for absolute paths over 260 chars unless prefixed with
`\\?\`. Deeply-nested files never hashed, their manifest entry never stabilized,
and detect_incremental re-flagged them as changed every run. A new _os_path adds
the extended-length prefix on win32 for change-detection I/O (mirror of
cache._normalize_path, which strips it for keys). No-op elsewhere.
#1656: detect() re-parsed every PDF/docx/text file to size the corpus on each
run. Word counts are now memoized in the existing content-hash stat index (keyed
by size + mtime_ns), so an unchanged file is parsed once. file_hash's fastpath is
guarded so a word-count-only entry (no hash) can't KeyError, and both writers
augment a co-located entry in place instead of clobbering the other's field.
Full suite: 2906 passed, 3 skipped.

The AST cache is version-swept but the semantic/LLM cache had no pruning,
so it grew unbounded: it is content-hash-keyed, so every content change
or file deletion leaves a permanent orphan entry (reporter saw 152
entries for 124 live docs). This matters for the committed-cache workflow
where the semantic cache is published for warm CI rebuilds.
Adds prune_semantic_cache(root, live_hashes) and wires it into the end of
the extract path, sweeping cache/semantic/*.json entries whose hash is not
in the live set. The live set is computed from the FULL detected document
set (not the incremental changed-subset, which would delete valid
entries), using the same file_hash recipe save_semantic_cache uses.
Best-effort (unlink guarded), only touches cache/semantic/ (.tmp and
cache/ast/** untouched), and keeps the semantic cache unversioned so
releases never re-bill LLM extraction.

#1418: build_from_json relativized source_file on nodes and edges but stored
graph.hyperedges[] verbatim, so a semantic subagent's absolute path leaked into
graph.json. Relativize hyperedges in build_from_json (to_json has no root to
relativize against), mirroring the existing node/edge handling.
#1423: consolidate the GRAPHIFY_OUT output-dir name into a single graphify.paths
module (was duplicated in __main__, cache, watch) and route the path guards
through it — security.validate_graph_path's base=None discovery + fallback,
callflow_html's project-root resolution, and the post-commit/post-checkout hook
bodies (which now read the env var at hook-run time). A renamed output dir is no
longer validated against the wrong base or missed by the hook.
Tests: hyperedge relativization (test_hypergraph), GRAPHIFY_OUT discovery
(test_security), updated the hook-body contract assertion (test_hooks).

_body_content used substring checks (startswith("---") / find("\n---")),
so `----` thematic breaks and `--- text` prose lines were mistaken for
frontmatter delimiters and everything above them was silently excluded
from the hash -- edits there never invalidated the cache.
Both delimiters must now be a whole line of exactly three dashes
(optional trailing whitespace). For well-formed frontmatter the stripped
body stays byte-identical to the previous implementation, so existing
semantic-cache hashes do not churn.

AST and semantic entries now write to cache/ast/ and cache/semantic/
respectively. Previously both used the flat cache/ dir causing semantic
results to overwrite AST entries for code files on mixed corpora, making
the shrink guard fire on every subsequent update run.
Migration: load_cached falls back to legacy flat cache/ for AST reads
so existing cache entries are not lost on upgrade.
