David Cramer 0e8ea81efe fix: Move skills/commands to repo root, remove unnecessary symlinks ...

- Move skills/ and commands/ to repo root (where both platforms expect them)
- .agents/ now symlinks to these instead of being the canonical location
- Replace marketplace.json symlink with real copy
- Replace mcp.json symlink with real file
- Remove unnecessary assets symlinks from plugin dirs
- Update AGENTS.md to reflect new structure
