Trevin Chow 750bb614c6 fix(config): cascade ordinary keys across repo yaml layers ...

Skills now resolve ordinary CE keys from config.local.yaml then
config.yaml. docs_root is read only from the tracked file. Setup
creates config.yaml and refreshes config.example.yaml instead of
inventing a local override.
