🚧 Issues Remaining for Future Work (10 total)

1. Resource Count Discrepancies (CRITICAL)

Location: README.md, INTEGRATION-USAGE.md, multiple files
Issue: The documented resource counts do not match the actual registry counts.

Documented (README.md line 31):

198 resources (64 skills + 50 MCPs + 4 tools + 75 components + 5 integrations)

Validation Script Reports (scripts/validate-all.cjs):

Tier 1: 238 resources (64 Skills, 50 MCPs, 72 Components, 28 Integrations, 24 Tools)
Tier 2: 122 resources (14 Playbooks, 20 Standards, 19 Templates, 4 Schemas, 8 Utils, 3 Examples, 3 Installers, 24 Docs)
TOTAL: 360 resources

Manual Registry Counts:

  • Skills: 64 ✅ CORRECT
  • MCPs: 51 (registry shows 51, validation shows 50 - need to investigate)
  • Tools: 24 ❌ WRONG (documented as 4)
  • Components: 72 ❌ WRONG (documented as 75)
  • Integrations: 28 ❌ WRONG (documented as 5)

Discrepancy Analysis:

  • Documented "Project Install Set": 198 resources
  • Validation script Tier 1: 238 resources (difference of 40!)
  • Documented "Repository Inventory": 329 resources
  • Validation script Total: 360 resources (difference of 31!)

Impact: CRITICAL - This is repeated throughout documentation and causes massive confusion about what the repository contains.

Locations to Fix:

  • README.md lines 20, 31, 73, 185, 226, 426
  • INTEGRATION-USAGE.md lines 24, 40, 217, 624-640
  • STANDALONE-USAGE.md lines 14, 381-407
  • Multiple other status reports

Recommended Fix:

  1. The validation script shows the truth: 238 Tier 1 + 122 Tier 2 = 360 total resources
  2. Update README.md to reflect actual counts:
    • Tier 1 (Core/Executable): 238 resources = 64 skills + 50 MCPs + 72 components + 28 integrations + 24 tools
    • Tier 2 (Supporting): 122 resources = 14 playbooks + 20 standards + 19 templates + 4 schemas + 8 utils + 3 examples + 3 installers + 24 docs
    • Total Repository: 360 resources
  3. Clarify "Project Install Set" - if it's truly different, document which resources are/aren't synced
  4. Investigate MCP count discrepancy: registry shows 51, validation shows 50, docs show 48-50
  5. Add validation check to CI/CD to prevent future drift

2. Outdated "Last Updated" Dates

Location: SECURITY.md
Issue: Security document shows "Last Updated: 2025-10-28" while other core docs show 2025-11-09

Current State:

  • README.md: 2025-11-09 ✅
  • INTEGRATION-USAGE.md: 2025-11-09 ✅
  • STANDALONE-USAGE.md: 2025-11-09 ✅
  • SECURITY.md: 2025-10-28 ❌ OUTDATED

Recommended Fix: Update SECURITY.md to current date

3. Multiple Overlapping Status Reports at Root Level

Location: Root directory
Issue: Too many status/audit reports that may be outdated or contradictory

Files Found:

  • HONEST-STATUS-REPORT.md (dated 2025-10-28)
  • OUTDATED-INFO-AUDIT-REPORT.md (dated 2025-11-09)
  • REPOSITORY-STATUS-REPORT.md (version 3.0.0, outdated)
  • REPOSITORY-AUDIT-2025-10-30.md
  • FINAL-RESOURCE-COUNTS.md
  • CAPABILITY-GRAPH-STATUS.md
  • GRAPH-EXPANSION-COMPLETE.md
  • BRANCH-REVIEW-REPORT.md
  • SIMULATION-DASHBOARD.md
  • SIMULATION-EXECUTIVE-SUMMARY.md
  • SIMULATION-FINDINGS-REPORT.md
  • WORK-SUMMARY-2025-10-28.md
  • RECOMMENDATIONS-APPLIED.md
  • OUTSTANDING-ISSUES.md
  • CODEX-INFRASTRUCTURE-FIXES.md
  • CI-CD-QUICK-FIX-GUIDE.md
  • BRAIN-ORCHESTRATOR-SOLUTION.md

Issue:

  1. Many of these are point-in-time reports that are now historical
  2. They contain conflicting information about resource counts
  3. Users don't know which is current
  4. Creates confusion about repository state

Recommended Fix:

  1. Create a status-reports/ directory
  2. Move historical reports there with date prefixes
  3. Keep only current, authoritative docs at root:
    • README.md
    • CONTRIBUTING.md
    • SECURITY.md
    • CHANGELOG.md
    • INTEGRATION-USAGE.md
    • STANDALONE-USAGE.md
    • INSTALL.md (marked deprecated)
    • UPDATE-GUIDE.md (marked deprecated)
    • VERSION-POLICY.md

Medium Priority Issues

4. Deprecated Files Still Prominent

Location: INSTALL.md, UPDATE-GUIDE.md
Issue: These files are marked as deprecated but still appear in directory listings

Current State:

> **📢 DEPRECATED:** This file is maintained for backward compatibility.
> **Please use:** [INTEGRATION-USAGE.md](INTEGRATION-USAGE.md)

Issue: Users may not see the deprecation notice and use outdated instructions

Recommended Fix:

  1. Rename to INSTALL.md.deprecated and UPDATE-GUIDE.md.deprecated
  2. OR move to .archive/ directory
  3. OR add prominent warning at very top in larger text

5. OUTDATED-INFO-AUDIT-REPORT.md Identifies Issues But Doesn't Fix Them

Location: OUTDATED-INFO-AUDIT-REPORT.md (dated 2025-11-09)
Issue: This report identifies the same resource count discrepancies but the issues haven't been fixed

Content Summary:

  • Correctly identifies that MCPs should be 51 not 50
  • Correctly identifies that Components should be 72 not 75
  • Correctly identifies that Tools should be 24 not 4
  • Correctly identifies that Integrations should be 28 not 5
  • BUT none of these issues have been fixed in the actual documentation

Recommended Fix: Either fix the issues identified OR explain why the discrepancy exists

6. Skill Directory Count Mismatch

Location: skills/ directory
Issue: Directory contains 65 subdirectories but only 64 skills in registry

Investigation Needed:

  • One directory may be a template or non-skill directory
  • Need to identify which directory is extra

7. MCP Directory Count Mismatch

Location: mcp-servers/ directory
Issue: Directory contains 50 subdirectories but 51 MCPs in registry

Investigation Needed:

  • One MCP in registry may not have a directory
  • OR one directory may contain multiple MCPs

Low Priority Issues

8. "329 Total Resources" Claim Unclear

Location: README.md line 34
Issue: The breakdown of "329 resources" is not clear

Current State:

329 resources (Tier 1: 238 executable/core resources • Tier 2: 91 supporting resources like docs, templates, playbooks, standards, schemas, utilities, examples)

Questions:

  1. How is 238 + 91 = 329 if the registry totals are 239?
  2. What exactly are Tier 1 vs Tier 2 resources?
  3. Is this counting different things than the "198 project install set"?

Recommended Fix: Create a clear resource taxonomy document explaining:

  • What counts as a "resource"
  • Tier 1 vs Tier 2 distinction
  • Project Install Set vs Repository Inventory
  • How to count resources consistently

Gaps Identified

9. Missing Documentation on Resource Counting Methodology

Gap: No clear documentation on how resources are counted and categorized

Need:

  • Document in meta/RESOURCE-TAXONOMY.md:
    • What counts as a resource
    • How to count composite resources (e.g., component library with multiple files)
    • Tier 1 vs Tier 2 distinction
    • Project Install Set vs Repository Inventory
    • When to update counts

10. No Automated Documentation Validation

Gap: Resource counts in documentation can drift from registry counts

Need:

  • Add validation script that checks:
    • Documentation resource counts match registry counts
    • "Last Updated" dates are consistent
    • Version numbers match across files
    • Links are valid

Contradictions Found

11. MCP Count Contradiction

Locations: Multiple files

Contradictions:

  • README.md line 20: "50 MCP Servers"
  • README.md line 31: "50 MCPs"
  • README.md line 73: "50 MCP servers"
  • MCP registry actual count: 51 MCPs
  • HONEST-STATUS-REPORT.md line 39: Mentions fixing "26 malformed skill references"
  • OUTDATED-INFO-AUDIT-REPORT.md: Identifies count should be 51

Resolution Needed: Decide on authoritative count and update all locations

12. Component Count Contradiction

Contradictions:

  • README.md line 31: "75 components"
  • README.md line 178: "72 components in current catalog"
  • Component registry actual count: 72 components
  • OUTDATED-INFO-AUDIT-REPORT.md: Identifies count should be 72

Resolution Needed: Use 72 (actual registry count) everywhere

Repetition Issues

13. Installation Instructions Repeated

Locations:

  • README.md (Quick Start section)
  • INTEGRATION-USAGE.md (Quick Start section)
  • INSTALL.md (deprecated)
  • Various docs/ files

Issue: Same installation command repeated in multiple places with slight variations

Recommended Fix:

  • Keep detailed instructions only in INTEGRATION-USAGE.md
  • Have README.md link to INTEGRATION-USAGE.md
  • Remove from deprecated INSTALL.md or add clear redirect

14. Brain-MCP Setup Instructions Repeated

Locations:

  • README.md (Brain & Orchestrator section)
  • INTEGRATION-USAGE.md (Brain-MCP section)
  • INSTALL.md (Post-Setup section)
  • Various docs/ files

Recommended Fix: Consolidate in one location and link from others

Information That Doesn't Make Sense

15. "Project Install Set" Arithmetic Doesn't Add Up

Location: README.md line 31

Claim:

198 resources (64 skills + 50 MCPs + 4 tools + 75 components + 5 integrations)

Math Check:

  • 64 + 50 + 4 + 75 + 5 = 198 ✅ Math is correct
  • BUT actual registry has: 64 + 51 + 24 + 72 + 28 = 239

Issue: Either the count is wrong OR the "Project Install Set" is truly a subset and this needs clarification

16. HONEST-STATUS-REPORT.md Claims README Not Updated

Location: HONEST-STATUS-REPORT.md line 50

Quote:

### 1. README Never Updated (CRITICAL)
**Status:** ❌ **CLAIMED FIXED BUT NOT ACTUALLY FIXED**

Issue: This report is dated 2025-10-28, but README.md shows "Last Updated: 2025-11-09" which is AFTER this report

Questions:

  1. Was the README fixed after this report?
  2. Is this report outdated?
  3. Should this report be archived?

Archive Issues

17. .archive/ Directory Contains Valuable Information

Location: .archive/ directory (large collection of legacy docs)

Issue:

  • Contains historical audits, planning docs, reports
  • Some may still have valuable information
  • No index or README explaining what's in archive
  • No clear policy on when to archive vs delete

Recommended Fix:

  • Add .archive/README.md explaining:
    • What's in the archive
    • Why things are archived
    • Whether archived content is still relevant
    • How to find information in archive

Version Inconsistencies

18. Version Numbers Mostly Consistent

Check: Version 3.0.3 appears consistently in:

  • README.md ✅
  • package.json (need to verify)
  • CHANGELOG.md ✅
  • INTEGRATION-USAGE.md ✅
  • STANDALONE-USAGE.md ✅

Exception: REPOSITORY-STATUS-REPORT.md shows version 3.0.0 (outdated)
