Tyler Slaton a0768bd6d7 feat: add better handling of stopping agents ...

This adds a lot of changes around the stopping of agents. Namely, it adds an
abort controller that is globally accessible. This will provide a signal to
the system when something should be aborted. There are also some changes
related to resetting threads and runIDs.
